Greetings. I'm planning on putting a Bash 300s digital plate amp into my ole Totem Lightning sub. This new amp has both low and high level inputs. Which of the two types of inputs are the most effective and why?

Speaker ("high") level inputs attenuate (reduce) the higher output voltage from power amplifiers used to drive speakers down to a lower "line level".
High level (speaker level) inputs are convenient if no pre-amp (line level) outputs are available, but comparatively slightly degrade S/N (signal to noise) and distortion performance because of the additional amplification that has already been used to bring "line" level to "speaker" level.

It is said, that one benefit of the high level input is that it carries with it the sound characteristics of the amp driving the mids and tweeters so it has a coherent sound.
However, I've not tried this and have always steered towards line or preferably balanced inputs as they (as mentioned above) have the lowest signal degradation. There is also more flexibility using line inputs for routing etc.
