Presuming you don't want to drill through, countersink and use standard M3 threaded standoffs (which is what I do - eg. Jaycar HP0904 and flat head (countersunk) M3 screws.)
You can get T-nuts down to M3 (see ebay) and you could counterbore these on the inside and press in place.
Furniture makers also have "threaded inserts" down to M3 - Ikea use the M8 version. These can also be counter bored into the base.
Finally you could glue wooden standoffs in place and use wood screws.
I think that you may have been thinking of "Dowel Screws, Metal + Wood" (aka hanger bolts)but they probably will be too long.

All great tips thanks. So for these regular jaycar standoffs do you just drill and press them in? In which case, are the nylon ones better as they have more flexi / chewiness - more like rawplugs?

Not quite -the stand offs I use are hollow and threaded for M3 all the way through. So I drill through the case; countersink on the outside of the case then install the standoff with a fastener (countersunk M3 thread) long enough to go through the case and 5mm into the stand off.
Then the PCB sits on the stand off and I use a 5mm round head M3 to fasten the PCB to the stand off.

How about using 3mm pan head wood screws (or sheet metal screws) through the board and just use regular tubular standoffs?
